I have to make a population pyramid (age-sex graph) and was wondering if when I measure by percent do I put the percent of the gender or for the entire population. i.e. On the male side of the 0-4 cohort would the percent I display be for the entire population or for just the male populatiom

So you are saying if you should calculate the percentage for each side like male or female or by the age range break down.  The answer is u should calculate for the entire male or female population but you can also find the percentage for each break sown based on the total of each side or the total across the board.
